Hello! I just downloaded the new version of MEGAN_6_20_13 and I was about to run the compute-comparison program as I always run it with --readAssigmentMode readMagnitude, but this option is no longer available in this new version and my files have the magnitude= flag in their headers. Why is this option no longer available? There is an option that could substitute it? Or what it’s the logic behind getting rid of that option?

The new version of compute-comparison is not able to change the read-assignment mode.
In theory, the program will use the same read-assignment mode as it finds in the input files, doesn’t that work for you?
