I would like to know if it is possible to use MEGAN to perform a PERMANOVA analysis, for example, using the output of a Bray-Curtis distance matrix or a weighted UniFrac distance matrix.

As far as I remember, MEGAN cannot perform statistical tests like PERMANOVA. However, it can conduct beta diversity analysis based on the distance measures mentioned above.
