Multiple markers for taxa assignment

Is it possible to use more than one barcode (marker) for microbial community analysis, and how to combine such data in MEGAN.

MEGAN assumes that you have already separated your samples based on bar codes.

Sorry for the confusion with the term barcode, I meant using more than one genetic marker (amplicon) for the same microbial community such as COI alongside ribosomal DNA. Would it be possible to combine such data and what is the best method to resolve discrepancies between the two taxa assignments?

Ok, by bar code you mean the method that uses a short genetic marker in an organism’s DNA to perform taxonomic binning…
You could perform separate analysis for each of the markers and then put them in a comparison document to compare the different profiles obtained using each of them. Then, in the Samples Viewer Samples menu that is a menu item that would allow you to combine the different analyses into one document in a number of different ways, e.g. as the union “total biome”, a “core biome” etc.
