I ended up solving my own problem and it had nothing to do with the mapping file
@ckisielinski, I am curious how did you solve the problem? I am running diamond blast against uniref90 database, and i want to generate lca outputs to uniref90 database (not nr database).
How did you generate mapping file for nt.gz database?
