am doing a blastX with no output format and my version of Megan community is able to classify taxonomy but any functional assignment (neither IP2G, COG or SEED). Is it necessary to have the ultimate edition?

Did you specify mapping files for the functional classifications? You can find them here: http://ab.inf.uni-tuebingen.de/data/software/megan6/download/welcome.html
You need the Ultimate Edition only for KEGG.
